All MIDI sequencer's (to my knowledge) embed the bank select and program 
change into one command.  In fact, that's MUCH easier than having to 
send 2 sets of commands and do the math to determine what program change 
you want.

I haven't used Logic Pro much, but I use Digital Performer all the time, 
and it works wonderfully.

No, actually it calls "xx.1" (the first step in the cue).  You can use 
"Go Next" to step through your cues.

If you need to specifically jump to a step in the middle of a cuelist, 
then yes you have to use the multiple controller method.
