Via tcp/ip send one of the following commands:

Go xx.0     -- *56nnxxxx00#  stops sequencing cuelist xxxx, and 
clears the layer nn
Go 0.0      -- *56nn0000# stop sequencing, clears layer nn, and reset 
layer nn settings to default
EngineClear -- *57nn#  clears layer nn
