I seem to be overlooking something because I can't find a couple of CLI commands that I would think are pretty important.

What's the command for storing a cuelist?

There is no CLI or key command for store, as it's a destructive action and requires your attention.

What's the command for switching between edit mode and run mode?

Shift-cmd E (layer menu command).

What's the command for setting fade times?

It's not built-in, but for manual fades (used by manual change of DMX values, and i-Cue), you can create a macro for it. A macro CLI is like m1

For comparison, on an ETC board I can set the fade time of a cue by simply pressing one key, then typing in the time on the numeric keypad. Using a mouse to double click a cue and navigate a dialog box is more time consuming.

cmd click on the fade value, and you can also type it, instead of using the dialog. Actually a cuelist or steps can be copied and pasted as text. e.g. a small chase:

// Cuelist 10 (4 steps), loaded 26-09-2005 20:22
  show d01 for 2.0s, crossfading for 1.0s
  show d02 for 2.0s, crossfading for 1.0s
  show d03 for 2.0s, crossfading for 1.0s
  go 1.1
