Maybe a solution could be that activated channels will always stay active, unless you clear them in the cuelist editor or do a Clear layer from the control window?

I'll add to John's comments and that always has been a complaint of theatrical programmers.

I agree that behavior should ideally be changed and if the preference option was available, probably not a bad idea, but I think even moving light programmers would be O.K. with that behavior. You can always clear the layer if you want.
