Here is my problem and I its a problem I had before, the lanbox seems to remember whatever seetings/cues I did prior to last and even though I have only one cuelist editor open and nothing running in any layer, whenever I hit an empty cue the program/box recreates my prior to last step and refuses to let go.

I am not sure what you mean with empty cue, but if a scene has no active channels the values of lower layers (or whatever was in the mixer) will popup. If you don't want that, activate all used channels in the lowest layer, and set them to zero. You have then a "zero" background cue which comes in charge when channels in the other layers are in-active.

Anything I am doing wrong, other than that it seems to be a memory bug.

I don't think so. Can you show us your cue by copy/paste your cuelist?

my second questions is about DMX in, I want to hook a DMX board into the LANbox so that I can use their faders and for developmental and live reasons, so I mapped the incoming DMX channels 1-512 to internal channels 1-512, assuming that this means whatever comes in on the DMX input will go to the linked channels inside my stage window and from there back out according to my patch list to the dimmers.

DMX-in must be mapped to a layer, and you must activate the wanted channels in that layer. The idea is that you can map a block of incoming DMX channels to a block of light channels in a layer. Within this block you can select any channel(s) you want to use by activating the appropriate channel(s).
